Shepherd was a Professor of Neuroscience. An integrative neurophysiologist, his research led to the discovery and analysis of brain microcircuits and odor maps. He authored books on brain organization and the history of neuron theory. He was also an editor of the Journal of Neuroscience and leader in the Human Brain Project, constructing databases supporting neuroscience research.
